Although this thread's sunk a bit, have no fear, for I have something from Cataclysm that may actually help! Spoiler'd for those of you that don't want the information, in which case, go away.

Spoiler:
During the gnome campaign on the Echo Isles, there is a quest involving you stealing Naga Hatchlings. Directly after this, the Naga will enter a phase of unfriendliness contrary to their previous plain Hostility. During this phase, you walk into a big part of the naga area, where a mob entitled "Faceless of the Deep" appears. He insists that he remembers when the goblin race was created and claims he will not let you hurt the naga.

Sorry for necro'ing, but I think I've got the answer the OP was looking for. :D

IMO, we're really underestimating and downplaying Azshara too much. Rumors abound that she's on par with the lieutenants of Sargeras...and that is 10,000 years ago. Imagine her now.

Other than that, the fact that she served the Burning Legion which is also an enemy of the Old Gods might be a hindrance, but a small one that can easily be told a good lore reason for who they are today.

I shall conclude for my personal beliefs that the naga serve Azshara and her alone, while the faceless ones serve someone else. Maybe Azshara is now the aforementioned ancient worshipped as an Old God? Naga are different from the faceless ones in that their origins are really a night elven one and they just mutated underwater...perhaps the same way a guy gets mutated by Saronite in terms of Yogg-Saron. Remember, Old Gods mutate their victims/servants differently. Perhaps the faceless ones are other creatures mutated into the way they are today, and that the naga are a subspecies originating from night elves.

Dont forget.. There is a new named Old God, that the Twilights are researching, to bring in the doom of Soutshore/Darkshore (whichever it is). I will quote something from the wiki in a bit. But Im sleepy now. It might be the same one. But it won't be Azshara. That snooty cranky biznitch is gonna be our next enemy. Mark my words. :P
